I have got a Gigabyte  B75M - D3V mobo. It has three rear audio input jacks. 

 

When I plugged my new headphones into the front case headphone jack it is so much louder and better quality (Once ive turned it down.) Then I put them in the mobo inputs, the sound is drastically quieter and not as good quality. Could this be that I put it in the blue not the green colored input? Are mobo inputs designed to work best with certain situations? Any help will be appreciated!

Blue is Line In(Aux), and on some mobos it's a direct pass-through to the output jack

Yes use green output also just because it's quiter doesn't mean the quality is better often it is the opposite. My mobos output is quite as well but it is better quality.
