with a Bitspower Magic CubeTop/heatsink and its getting a weird humming sound running at 12v. There's defiantly no air left in my system so thats not the issue.

I have also used this pump once before in a different system and it was fine then.

 

I have it mounted on a flat solid ventilated fan grill with a set of fans underneath. That i dont think is causing any vibration?

 

Is there any way to slow the pump speed down with it running via molex? and is the green/blue cable just for rpm reading/signal not speed control?

The blue and green wires are the speed control. The technique is called PWM (pulse width modulation). Basically it turns the 12V on and off very rapidly to gain control over speed without losing torque. Use it to slow it down. Find the CPU fan speed setting in the BIOS and adjust it there. The figures it gives out might seem weird but that's just because the motherboard assumes it's a fan instead of a pump.

DDC pump is pretty loud, you can get a noise dampening kit for it that will help reduce the vibration which is probably causing some of the humming your hearing.
