Up or Down I have a dust filter at the bottom of case and I'm gonna have my desktop on my desk

 

As long as you are not sitting it on carpet and have good airlfow below the case down is a good choice, I personally like leaving the fans up only if your running on a silent fan curve or eco mode where it doesn't spin the fan until it needs to letting the heat escape out a little easier.
