OK so I've started to build my new PC bit for some reason I've encountered a couple of potential issues, those are:

The Noctua NHD15 cooler is nice and all but extremely big and for some reason it feels like mounting a second 980, will that limit me in terms PCI speeds?

PCI slot 1 is extremely close to the cooler.... And also ion nor sure what but the onboard fan controller doesn't seem to get my 120 mm Noctua spinning until the controller is on the maximum setting. Is this an issue with the fan or something else?

The parts I use are:

ASUS Rampage V Extreme

5930k

RAM doesn't matter much

I'm mostly worried I've done something had been done wrong. If pictures can help I can post that

Are you asking if the cooler is limiting PCI speeds? Because it's sheer size feels like a 980's weight? 

If so, no.

I'm going to try and give it more sense

These are the components I've bought and installed:

Motherboard: Asus Rampage V Extreme

Processor: Intel i7 5930k

RAM Crucial Ballistic Sport 32 gigs x8 sticks

CPU cooler Noctua NH-D15

PSU Corsair RM1000

GPU: Evga FTW Nvidia 980

X1 Samsung SSD850 Pro 256 gig

x1 WD Black 1 TB

x4 Noctua 120mm Fans

So now I'm going to try and explain my issues, while most people know the CPU cooler is huge so I had to choose low profile RAM it went very smooth fixing that though. The issues I've run into is that when I'm installing the GPU onto the board if I want to place in PCI Slot 1 it's literally rubbing against the heatsink of the cpu cooler, do I have to place my first card on slot 1?, I'd not how much performance will I lose if I go from 16x to 8x?

My second issue is that my case ( Cosmos 2 has a built in fan controller while that's really nice and all these buttons have three stages, low-medium and high speed, but to get the Noctua fans to even start spinning I need to have the controller pin the maximum speed. (this is not the cpu cooler it's the extra optional fans)

Does this having anything to do with the fan not getting enough power?

You wont have any performance loss and yes you can place video card in different slot.

What happens when you set it at high to start it spinning and then switch to low, does it still spin?
