Will My GPU Drive the DVI Port on My Motherboard?

No.  It will be integrated graphics.  Get an adapter if you need one for your main GPU.

So, I'm gonna be building a new PC soon. The GPU I'm looking at only has 2 DVI ports, but there's a third port on my motherboard. Will that port be controlled by my GPU, or will it only work with the integrated GPU in my CPU?

The Xeon E3 1231 V3 IS BETTER Than the Core i5 4690K and a Significantly better value for the non-overclockers or value shoppers.

the DVI port on the mobo is powered by the iGPU in the CPU

Budget? Uses? Currency? Location? Operating System? Peripherals? Monitor? Use PCPartPicker wherever possible.

You can easily get an HDMI to DVI cable though, or DP to DVI. They sometimes even come with monitors.
