The 5050 strips you find on ebay are thin enough to fit in between. Just choose the non-waterproof variety because the silicon coating adds a slight amount of thickness to it.

 

Also are you sure it's 1mm? I think it should be a lot more than that. Could you please measure it?

Hi,

Looking for an LED strip that could fit between the motherboard and the motherboard tray. There's like 1mm of clearence. Any recommendations?

 

Any SMD LED's will work but if you need to maximize thinness then try to get ones without any waterproofing over top of the Led's it will save some space in height.
