I just build my new workstation with two WD black drives and a samsung ssd. When I go into my motherboards bios (Asus x99 Deluxe) and I enable intel rapid storage technology, windows 8.1 does want to install on my ssd and I can't select my drives to put them in boot order. Could someone please help me out, have I done something wrong?

You need to plug the drives into the correct SATA ports.

Some ports run off a 3rd party controller, and they will only work if you enable the controller.

Using 3rd party controllers leads to less performance and longer boot times, so look at your motherboard manual and make sure your drives are plugged into the native Intel SATA 6GBps ports or 3GBps ports.

I double checked, and all of my drives are connected to the sata 6gb on the intel controller.

Look through he BIOS for a setting that allows you to set the "bootable disks" or something like that.

Sometimes you need to allow the drives to be bootable before you see them in the boot priority.

 

You might be able to make them bootable in the individual drives settings

Are they in RAID or AHCI? You should be able to see the 2 or 3 separate banks of SATA controllers (ASMedia controls one of the SATAe ports and 2 of the SATA III's) within the BIOS. I have my 2 WD Se's in RAID on the second controller hub and my OS SSD on the first in AHCI. Separating them out has eliminated any conflicts I had when initially setting them up (had them all plugged into the first bank). I forget the numbering but I believe 0-4 are on the 1st and 5-8 are on the 2nd.

 

My best advice would be to leave the two HDD's unplugged from the board, pick the hub you want the SSD OS on, install OS, then install the Intel drivers once you've updated windows. Also make sure to grab the most recent Intel Chipset & MEI drivers from the ASUS's support site for the board. Once that's all done plug in the HDD's and format/mount them as normal through Windows, if you want them in RAID change their bank over to RAID then use the Intel hotkey to launch the RAID configuration on reboot.
