set GPT for the OS drive and MBR for the other drives

If running a full UEFI compatible install UEFI for all HDDs and SSDs.

So since I'm going to set up a SSD and a HDD, the SSD should be GPT and the HDD should be MBR?

Both GPT. If a new clean install and you install via UEFI it will default to GPT for the boot drive. If that happens it defaults to that for all future drives as well, at least in win8.

Install via UEFI? How do I do that? Sorry that sounds like a really dumb question...

Well basically you have to disable bios backwards compatability for at least the storage drives. If everything you have is UEFI compatible turn of the compatability mode all together. If your running both the UEFI boot device will have UEFI next to it or they will be in separate lists depending on the brand. When installing win 8 it will create 4 partitions and initialize the drive as GPT instead of 2 partitions and MBR. If your using win7 be sure that you have a win7 sp1 ISO as that has UEFI compatibility while normal win7 does not.

When setting up an SSD for the first time do I have to factor this in? how do I set this up specifically?

I would suggest going for GPT as it is the more modern technology and it does better check sum.
All drives over 2TB should be formatted as GPT (in case your HDD is larger).
