That's fine. They should be backwards compatible. That or you can plug it into your motherboard.

Well the thing is, the 4 pin will not physically fit into the 3pin and also i can only plug one of the fans to the motherboard since the other syst fan is too far away and the fans chord is too short.

You could get a ~$4 extension and then plug into the mobo, or you could cut some of the plastic off the side of the controller extension cable. Just make sure you cut the correct side off.
