Gen4 NVMe Speed Drop with Ryzen 9 5900X and MPG B550 very weird problem that i can't seem to fix

CPU: AMD Ryzen 9 5900X 12-Core Processor, 3701 Mhz, 12 Core(s), 24 Logical Processor(s)
Motherboard: MPG B550 GAMING PLUS (MS-7C56)
PSU: Corsair RM850x shift
After upgrading from a Ryzen 5 3600 to the Ryzen 9 5900X, everything was functioning well until recently. I have a "Samsung SSD 990 PRO with Heatsink 2TB," a Gen4 NVMe drive, which suddenly experienced a significant drop in both read and write speeds, reaching around 10MB/s on seq read, and 4MB/s on seq write when connected to the Gen4 slot. However, when I moved the drive to the Gen3 [MT2_2]slot, it worked perfectly. Reaching around 3131 MB/s on seq read, and 3078 MB/s on seq write. [Samsung magician 1GB 6 times Full performance mode on both]
To troubleshoot, I tested another Gen3 NVMe [CT1000P3SSD8 1000.2 GB] drive in the Gen4 slot[MT2_1], and it operated without any issues at gen3 speeds. This suggests that the Gen4 slot may be encountering difficulties operating at Gen4x4 speeds. I'm seeking assistance in understanding why this might be happening and how to resolve the issue, as it has consumed a significant amount of my time. Speed of the drive in that slot is 3594 MB/s seq read, and 1166 seq write [Samsung magician 1GB 5 times ]
Crystal disk mark [Crucial P3 gen3x4 speeds]:
seq read[1MiB 8 queues] 3676MB/s seq write[1MiB 8 queues] 3247MB/s
Crystal disk mark [Samsung 990 pro gen3x4 speeds]:

Please help as i don't understand what exactly can be the problem.

Howlong was it running properly after the upgrade, were there any other changes before the problem started? even new softwear or updates

5~4 days i upgraded quite recently but it worked normally these 5 days.

No drivers/software/updates were installed in that period.

are you still using the same xmp profile/ram,OC settings in bios after upgrading? and on that note, what do you have for RAM? have your also tried to reseat those or take out individual sticks and see if the behavior changes? sometime certain hardware just dont like eachother

XMP profile/ ram / OC settings the same
2x kingston fury beast 16gb 3200
2x crucial 8gb 3200

I just did what you recommended, i removed all but 1 ram, no luck i also removed the 2nd nvme drive and transferred the gpu the 2nd slot, also no luck

speeds hover around 800MB/s seq read and 6MB/s seq write right now at PCIe gen4x4 with 990 pro attached to the slot

This looks like classic signaling problems on higher gen PCIe speeds.

you can give us screenshot from crystaldiskinfo with all smart data of it. 

 

1. Resit the M.2 and do check if no any dirt on the connectors. 
if it not help.

2. Resit the CPU cooler ( bad mounting can do weird things )

if it not help 

3. Resit the cpu and do check the LGA pins for defects ( bad pin contact can do weird things )

 

if this don’t help, RMA the motherboard.

Just for kicks I would try disabling the xmp, basically set the bios to default and try that, like I mentioned before some hardware don't like each other, meaning an OC or xmp profile that worked for one config might be unstable in a different configuration, I also agree with koko and try to re-seat everything, sometimes switching out hardware can jostle other parts just enough to make issues, I had a similar problem with an m.2 SSD
