I'm doing a new build and my uncle is gonna give me a thunderbolt monitor from apple, so i was thinking in getting the z97 deluxe mobo from asus that has an optional thunderbolt adapter and i was wondering if the output graphics signal from the adapter was going to be from the GPU or the integrated graphics

Thunderbolt is physically the same size as mini display port. So roll with a mDP cable and use TB for storage, or not at all. If you use the add in card, you won't be getting an input from the GPU so gaming would suck.
