Some motherboards like the asus z87-pro come with wi-fi cards or the newer z97-pro with a thunderbolt expansion card now my question is will this type of expansion card affect the bandwidht dedicated to x16 line for the video card ? 
for example will the integrated wi-fi antenna on the z87-pro decrease the bandwith and if yes to what extend ?

No, they are doing their own thing, it would be like saying a sound card is taking away performance from a video card, they are their own separate entity's.
