PCIe power connector placements for PSU when using high powered GPU (3090 RTX)

It does not matter, all of the CPU/PCIe slots are the same on that PSU. You can use the ones you circled green or the ones you circled red. I'd use whatever gives you the neatest cable management, but it doesn't matter other than that.

Does it matter which PCIe power slots I use on my PSU (Seasonic Prime TX-1000) when connecting 3 separate cables that power my 3090 (which has 3x8pins). For example, using red layout or green:

Thank you for that. Are there any conditions where it does matter (on different PSU)?

On multi rail power supplies you should pay attention to where you are plugging them in to spread the load over multiple rails, depending on the power supply. Since the Seasonic Prime is a single rail power supply it doesn't matter.
