I've already got my build planned out, but I'm curious about my options for transferring all my data to my new PC - or its drive, at least. I decided to get my 980 Pro early when I heard about Chia, so now I kinda just have it sitting around. I know that I can just copy everything over to it now if I stick it into my current rig, but would there be issues on the new motherboard since Windows wouldn't be directly installed using it? If I have to install Windows strictly on the new mobo, would it format the entire drive and make all of this pointless?

Depends on what you are upgrading to. If it's the same chipset it should be ok if not then well yeah it will be a problem.

since its b550 to b550 the most youll have to do is reinstall your sound driver

Ok, just to confirm the process:

1) Insert new drive and install Windows to it

2) Copy all files from old drive to new drive

3) Swap new drive over to new motherboard fresh out of the box

4) It should boot fine with the exception of some drivers? (I know where to look for them)

 

This might sound dumb, but would anything happen to my old drive during the install to the new one? I'm not sure if the formatting is exclusive to just that drive or all drives in the system at the time of install.

You can just clone your existing install. No need for all of this.
