Can I plug my case fan to the cpu-opt 4pin on my motherboard?

What difference will that make?

does it control the fan speed separately?

yes you can, me I can't lower rpm below a certain point on the cpu fan, one difference I know off.

It might not boot if the fan is broken.

yes it should via the software bundled

I'm willing to swim against the current.

It depends on your motherboard. Look through the settings. 

Some motherboards share the same settings for cpu_fan and cpu+opt whereas some others don't.
