So, in order to mount my AIO radiator tubes down, I can only use about half the screws out of the box. This is because when the tubes are mounted at the bottom of the case, the screw holes do not line up with where they are on case (the O-11 Dynamic). Am I OK only using 6 of the 12 given screws? I would just flip the radiator around, but I am pretty sure that that is the improper way to mount an AIO.

I have included three pictures. The first ishow it would look with almost all the screws in. (I have not screwed them all in yet, because the idea struck me to ask here first. Also, please ignore the cable mess lol.) The second is a picture of the two bottom most screw holes. They do not line up with the situation given by the case. Would that be OK not screwed in? The last one is the picture of the AIO mounted with the tubes down. I posted this one just in case anyone wanted a picture of this side for clarification.

Is it just the radiator that will lack screws? If you can still get all 4 screws into each fan I can't imagine the radiator only have 6 of the 12 would matter at all. You're spot on about the tube placement though, you should be fine to keep going with what you have now.

You should be perfectly okay with only six of 'em.

you could turn it around, but then other things MIGHT need to change or have a case that could support that.

Not really an improper way, just more about having a good flow and if the tubes on the radiator goes in the liquid level on both sides so liquid can go through in a clean fashion for best cooling and not to damage components, the pump that is likely on the cpu block that has to below water level from the radiatior etc, and there is always some air inside the rad.
