So I couldn't really find anything in terms of performance or experiences with mixing ram kits but I have an 8GB kit (2x4GB) installed in my system right now and I get a lot of micro-stuttering in game. I wanted to add another 8 GB making it a total of 16GB, so I was thinking of just installing a new 2x4GB kit. Does anyone know what are the cons of doing so and how severe can it be? My CPU is an i5 4690k OC to 4.4 GHz.

Whatever you add will be running at the lowet frequency of the two kits (which should be JEDEC if you haven't overclocked), It's likely that you'll be able to get it to work, but it may require some tuning in the BIOS. If at all possible, you will be best off buying a complete new matched 16gb kit and selling off what you currently have.

As a side note, I find it unlikely that your memory is the issue of your microstutters, unless you're pegged at 100% usage.

If you could, get the same kit as you already have. Mixing frequencies, PCB designs etc doesn't sound like it would work. I also don't know how it would fix the micro stuttering. Maybe overclocking the memory could help

Looking at task manager when playing newer titles, it shoots up to about 90-95% usage. I'm not sure if micro-stuttering is the best word for what I am experiencing, but essentially my game fully freezes for about 1s or half a second and shoots back up to regular frames.

UPDATE: I was able to get my hand on a new 8GB kit and I matched the frequencies and timings of the two separate kits. So far it is working and as of now, it looks like it fixed  the issue I was having. I was seeing these stutters in  games like Warzone, Borderlands 3, Shadow of the Tomb Raider and a little bit in Star Wars: Fallen Jedi.

 

I thought it was originally caused by my CPU but I am unable to upgrade atm, and wanted to see a cheaper option. It helped so far in Warzone but I haven't tested it out on other games.
