I will be building a new pc soon and will be changing my 2 500GB HDDs for a single 3TB, and adding a 250GB SSD, and will be changing from windows 7 to 8.1. Should I just copy over pictures and other important stuff to a flash drive/external HDD and fresh install windows 8.1 onto the SSD? Or could I just copy all the files from my hard drives to the new one and install windows on the SSD?

Copy the files that you want (Backup) And do a fresh install of Windows 8.1 w/Startisback (or something like that) It works great, i have done my re-installs like this.
