Case Building From Scratch - Any Program?

I doubt there's anything specific. Any CAD program should do the job.

That requires Computational Fluid Dynamics (CFD), which e.g. Autodesk can do: https://www.autodesk.com/products/cfd/overview, probably won't come cheap. You could also use it to design the case.
