I fold a lot for folding at home, so i never notice how high my gpu is running. Recently i stopped mining and when i booted my computer the grapics jumped to 98%. I am going to assume this is a virus, because all of the games i play are acting like they do when i fold. I uninstalled folding at home and it did nothing. I am wondering if anyone knows how to fix this issue. (I assume it is a virus, but malware bytes doesn't pick it up.

Download Hitman Pro http://www.surfright.nl/en and scan with it, remove any objects after signing for a 30 day trial.  It will detect stuff if there is some stuff.  You could also run ADW cleaner http://www.bleepingcomputer.com/download/adwcleaner/ which will scan for adware and PUPs it might be a peice of adware that mines for coins in the background unauthorized for their own profit.

If malwarebytes doesn't pick it up, then it's not a virus

It's probably isn't a virus.

i would think that, but what could it be otherwise?

That is part of it. But one also has to take into account human error and the characteristics of the scans the software does. Databases are only as good as the data entered into them and mistakes to happen. Also some virus are extremely good at hiding.

A number of virus checkers offer a scan/recovery tool. You can download one from http://www.avg.com/ca-en/avg-rescue-cd.

But I have my doubts that what you are seeing is caused by a virus.

You might want to check for a "complete removal tool" for your folding software. Sometimes a program's regular uninstaller will leave parts behind. You could also try uninstalling your gpu drivers and installing the latest version.

the other reason why i think it is a virus, is because there is no programs running in my task manager that take up any amount of system resources, the only one that stands out is a windows background process, so i am assuming that the virus is hiding behind that because i have run some windows checks to see if there was something wrong with my OS install.

Then use the AVG tool I linked. Use a different machine to download and create the usb/cd.

Download Microsoft Sysinternals, run Process explorer and see if anything weird shows.

Hirins boot cd has some antivirus in there and some where on his page he had a bit defender boot cd. Avast has a boot cd creator so id either reformat or run a few diferent antivirus scanner. Also go into task manager try to identify the culprit. Remember if u find the app that is hogging resources google is your friend.
