So I got 2 of Arctic's F12 PWM PST case fans I have plugged them in sysfan1 and sysfan2, but when I turn on my pc it sounds like they are going full speed. I tried opening BIOS, but I couldn't find a setting to set them on auto. I have checked that "Target temperature", but it's the same sound like before. Here's a picture: http://imgur.com/gallery/9q2gid0 and https://imgur.com/gallery/L3YMuXi

Hardware monitor in your BIOS says Fan control right there.  What do you see there?

Check the first picture. I don't know why the link doesn't work, but you need to copy and post it in the search bar, so you can see what's going on there. I can only see what's there and nothing more like in other videos that I saw.

Ah yes, So it looks like your temps are 40-70C with fan speed 60-100%. This is good for CPU, but the sysfans either need another temp reference from some other sensor, or you should set them at an RPM and leave them.  If you reference them off the CPU temp, they will be constantly hunting up and down all the time.

So I should just leave that "Target Temperature" on? Because cpu has the same setup as you can see on this system 1. The thing is, I can only turn Target Temperature on or off and select the min and max fan speeds as well as that temperature below Target Temperature.

The target temp is using your CPU temp.  For the CPU fan that's good, but for the others it's not.  CPU temp moves around too much.

Set the sys1 and 2 fans to a speed you like (without target temp) based on how much air they move and how loud they are.

I really don't understand what's going in this BIOS, so I took more pictures. If I change these: http://imgur.com/gallery/I6vCxPP

The change applies to both of fan and cpu at the same time. And if I uncheck the temperature targetting thing, the minimum fan speed is still even if it's checked to temperature targetting or not is minimum 50 for some reason: http://imgur.com/gallery/b4HSIQF

While in the previous picture you can see that the cpu fan minimum speed is 12.5. So I guess I can only have it on 50 even though it's kinda loud.

First of all, sysfan2 doesn't have PWM function. So it will be at 60% lowest anyway (MSI standard). Its been awhile since I've seen MSI's budget mobo BIOS, so I don't remember if there is option to select between PWM and VOLTAGE. You should selest PWM for sysfan1 if there's option for it.

I would also recommend using Speedfan. Back in when your mobo was new, fan controls weren't at same point where they are now. Speedfan offers much better controls, while being bit tedious to setup.

It's a program I can download, right?

Speedfan? Yes. Its oldie, and works mainly on older mobos. http://www.almico.com/speedfan.php

Are there any specific options for sysfan1 and sysfan2 controls or I have to choose something else?

With Speefan you set controls per header. It works with all fans, as long as motherboard has support for control for all headers (yours has, my previous mobo didn't). Main page shows all controllers as % dials, you can use those and fans should respond. From settings you can setup more specific curves based on CPU and/or GPU temps (GPU needs to be supported). There are few oddities and tweaks that may be needed to do, but good thing is that you only need to setup it once.

Can I just check this: https://imgur.com/a/pTZMPpk in the red rectangle? I have no idea why it says that my cpu is at 128 celsius. In MSI afterburner it says that it's 30-40 celsius, so idk. Also,I can only see these: https://imgur.com/a/NjwiWHS in the fan control. Also, my Aux fans are not even spinning, so I guess I just need to edit Sys fans? Also, I can see this in advanced: https://imgur.com/a/VLovoep

That will enable any advanced settings, yes.

Some sensors are buggy, just use the temps that are better in line with what Afterbuner reports. AUXTIN0 probably for CPU.

Those would/should be same as dials in main screen. I have no idea why it reports them that way. Maybe updating mobo BIOS could fix that. But CPU and Ssysfan1 you can change. The way that one works is that you select header you want to control and then give it temperature sensor to follow.

Thats the one you need to adjust. Change every PWM mode to Software controlled if that option exists. If not, use Manual.

Another option is under temperatures. For the ones you are using for fan control (so AUXTIN0), set Warning temp to 90C. Its bit oddly named, but it means what temp you want fans to go full speed.
