The case has screw holes for two orientations.  That's why some screw holes are used and others are not.  This is normal.  This allows users to point the PSU fan either upwards or downwards.  There really is no "correct orientation" most of the time.  The PSU doesn't care.  But as @LukeTheCoder05 points out, if there's a vent at the bottom of the case for a PSU fan to suck air through, then you might want to mount the PSU with the fan facing down.
