There are two ways to direct case airflow, front to back or bottom to top.

In front to back you have intake in the front (and possibly one on the bottom) with exhaust in the rear (and possibly on the top); if there is a CPU heatsink tower, the fans are directed front to back, helping pull air from the front towards the rear exhaust fan(s). 

 

In bottom to top, you have intakes on the bottom (possibly one on the front), with exhaust on the top (possibly one on the rear as well)); CPU heatsink towers would have fans facing bottom to top, pulling air from the bottom and directing it towards the top exhaust.

 

Typically you don't want intakes on the top or rear (maybe top towards the front of the case, but def not in the back) and you never want exhaust on the bottom.

They should face the same direction as the cooler fans and be exhaust.
