If you were to choose a MSI laptop with either a GTX 980M or a 1060, what would you choose and why?

I would defently go 1060 , a 980M is about a r9 380x so a little more than a 960 and the 1060 is far superior to that in terms of performance and its newer

1060. I think that has been made clear by this point lol, it will also give better battery life but higher performance than the 980M
