I have ryzen 2600 does it run on 3.7 on all cores and 3.9 in one core?

And when over clocking all cores will run at 4.1 ghz ? Or just single core?

all cores should run at the same speed.  3.7. the boost clock is for short bursts of activity where it'll spike to 3.9. If you do overclock you will be able to set each core but it is recommended that you set every core to the same clock.

How much fps boost can i gain from ocing to 4.0 - 4.1 ghz with stock cooler will i be able to play game for hours?

well it varies chip to chip and also the games you're playing.
