nope you can connect a 3 pin connector to a 4 pin header.  it should only fit on 1 way.

I'm trying to install a H100i Pro water cooler and I have a cable that I can't figure out where it goes. There's a 3 pin connector coming off the pump that is (according to the manual) supposed to go into the CPU_Fan header at the top of the motherboard, only problem with that is that it's a four pin connector where I need a three pin.

 

The motherboard I am using is the Maximus X Hero, and I cant figure out where this cable needs to go.

 

Any help would be greatly appreciated!
