My CPU fan seems to be running at full speed most of the time, which gets really loud and annoying. I only have a stock cooler and it's running about 50C at 3300rpm. I was wondering how I could lower the fan speed so it's a bit quieter.  I have an ASUS M4A88T-USB/3 mobo and AMD Phenom II X2 B60 CPU. Any help would be greatly appreciated.

It's a Zalman Z9 case with 3 case fans. And the room temp is 21C. I've listened around the case as well and I don't here the case fans nor the GPU fans nearly as much as the CPU fan.

 

You could try moving the rear 120mm fan to the bottom intake if it will fit, otherwise use the side vent. The idea is to get more cool air into the case. With more air the cpu should run cooler which should let the system reduce fan speed.

 

You may have to enable Smart Q-Fan in the BIOS.

Does that Asus board have AI Suite? You can setup fan controller through that or use Speedfan, HW Monitor or Open hardware monitor. The 2 latter ones don't allow making fan curves but will reduce fan speed. Best way to get it quiet is to get aftermarket cooler though. The way to adjust CPU fan speed is to find whats loudest percentage you can bear and set it to be max speed. Then just keep eye on temps and adjust fan curve to match them.
