GPU running at x1?

CookiezFort

The top slot of my MSI Z97 PC MATE seems to have died, my current gpu (MSI HD7770 since my R9 280 seemed to have died as in a previous post) doesn't output anything (I can hear that it boots into Windows though).

I put the gpu on the second x16 slot (here is my mad labeling). GPU-Z Is reporting it as running at x1 instead of x16. (The PCI-E slot is x16 v2.0 instead of 3.0).

it would seem then that your gpu's are most likely fine and the board has a problem , might be time for a different one.

GPUZ shows the active interface as well as the maximum supported interface, open a game and look at gpuz again or hover over the bus interface. That being said, I bet the 7770 would run perfectly fine over 2.0 1x speeds.
