Unless the case is very cramped and doesn't have much airflow or you're running multiple GPU-cooling AIO's for intake, it wouldn't worsen cooling for the CPU that much--maybe a 1-2c rise.

So I'm moving up in the world and decided I both wanted my CPU to stay cool but my GPU in the top PCIe for future expansion with the additional PCIe lanes (Very likely). With the size of the Noctua U14s that's not possible. Which means it's gunna need water cooling... I looked for some AIO's but there are none that cover the whole CPU bar the apparently dreadful Enermax one. 

 

So I want to go EKWB and more specifically their MLC line. 2 separate loops with the GPU on a 280 at the front, and ingest, and then a 360 for the CPU as exhaust. This is actually cheaper than a custom loop from what I founds but with 2 pumps will actually be louder. Can I just add in the second radiator and have it on 1 pump? or set them inline and have 1 main pump and then one on slow?

I just need this information so I can make this purchase. It makes the most sense for the future and what I want from my current set up...

Did something happen with this AIO?  I've had one for about 6 months of mixed use and never had a problem...

Bruh... Ok, what temp increase on the CPU am I looking at if I just AIO the GPU? Which I can probably do cheaper with an adaptor bracket.

It depends on the AIO. Most non TR4 AIO's perform substantially worse. 

for example, even the H115i and Kraken X62 perform worse than the NH-U14S TR4:
