I have recently bought an Intel SC5650DP Tower Server with 1x Xeon Quad E5620 2.40GHz and 8GB RAM for cheap as chips (£40) and works great.

The only issue is that the CPU fan immeditaly hits max after POST (And case fan, which i've unplugged to quieten it a little) with the warning light flashing amber and is incredibly loud. I've checked the temps and the cpu is currently rocking at around 28 degrees with some load on it within linux.

I'm not really sure where to start looking. I've trailed through the bios and cant seem to see anything to do with fan speeds.

 

Help would be appreciated.

I'm running Proxmox virtual environment (Linux) And a windows vm inside, speedfan on the vm shows up mainly blank with only the hard drive temp. I've tried finding a way to do it in the base linux OS such as pwmconfig but get an error of 'No pwm-capable sensor modules installed'

Hmm... it's possible that that's just how the server runs. A lot of servers keep their fans on full blast by default, to ensure the CPU never comes close to overheating. If that's the case, it's unlikely you have any control over it. I'd look up the specific model and see if anyone else has complained about this.

Would it be an idea to find a hardware fan controller to try to reduce the fan speed?

Bit worried the temp sensor might keep it on the high, so perhaps a manual one like this? Although both fans are 4pins and this is for 3 pin.

Both of these would work, making the fan respond to CPU temps rather than just user input would be the tricky part. You don't wanna stick the fans on 50% then have the system gradually overheat and not be able to ramp up the fan speed to compensate.
