My case, the rosewill thor v2, has 4 case fans and 2 fan control knobs on the top. Now i was wandering if i need to plug 2 fans into the motherboard/power supply and plug 2 into the controller or plug all into the controller. If i just plug it into the controller what 2 sets of fans will they control?

Plug all your fans into controller put the CPU fan, then connect a Molex to the molex power connector the fan controller has

Check how many fans those controllers allow. Usually its 2-3 per each. That way you could connect all to controller. Try to set them up so that intake and exhaust fans have one controller each. It makes it bit easier to find correct speeds to them. Or if they are different size, have same sized on same controller. But if you can connect all to mobo, do that instead. It makes controlling and monitoring easier.
