Becuase of the way radiators are designed, it wants to allow airflow through to maximize cooling efficiency. In many cases, people are forced to place them in the intake slots. To answer your question, both, it will cool your CPU first because the air initially goes through the radiator, and then the air will go on to cool the rest of the case. Just so you know, the air won't be as cool as it normally would be with just fans.
