Motherboard issue?

Definitely try reseating the CMOS first then, probably the easiest thing to attempt.  Bios update after that if you want to be a little more thorough.

It also may be a good idea to try your keyboard or DAC on another computer.

I've always had an issue with the I/O USB ports on the back of my motherboard but I recently have been having these issues more frequently and would like to get it figured out.

Although the USB ports on my motherboard don't work right, the USB ports on my case work perfectly which I have always found weird.

 

Some of the issues I have with them are:

  • Corsair keyboard and mouse often disconnect and then reconnect immediately, and often times say "Malfunctioning" in the corsair software.
  • I have a DAC plugged in and my audio will often disconnect then reconnect, which wouldn't be an issue but it makes any running applications freak out. Usually I have to quit and then reopen a game to get the audio to work again. If I'm in a discord call, I have to leave and then rejoin the call to hear the conversation again.
  • Only USB 3.0 devices seem to work right in the 3.0 ports. USB 2.0 devices seem to act odd and work MUCH better in the USB 2.0 ports on my case instead.

I have tried updating drivers in the past, but they have not seemed to change anything (Wrong drivers maybe?). It's been a while since I have done this though.

EDIT: Motherboard is a MSI X99S SLI Krait Edition

Yeah, I also read your post a second time and missed where it said 3.0 works fine, so I don't think it's necessarily electrical.  It could be physical (the ports are just wearing out).

Worst case scenario is to get a hub, but you could also try a cmost reset or getting new drivers directly from msi.

Funky connections can actually make the circuit go a little haywire. Gently fiddle with the connectors of the devices to check if the connections are stable. If they are, try @Biggerboot's advice. If they are not stable, you might wanna try to fix the ports to prevent it from happening again and then reseat the CMOS.
