So when testing out an RX Vega 64 vs GTX 1080 on a Ryzen 7 1700 @ 3.9GHz 32GB DDR4 @ 2400MHz I got identical results.  With CPU IE software acceleration it also posted the same results.  The RX 550 was a full minute slower than the 1080/Vega 64, but when I ran CPU only with the RX 550 it was also a full minute slower.  Why would CPU only encoding run different times based on the GPU?

Depends what your project is.

Different effects , different source footage , different output file types , output file settings , drive speeds on both ends , all play a part in render times. even if you're testing the same project file , that project may not have enough going on to take advantage of cpu or gpu rendering meaning they both are pretty much the same. 

My advice would be to saturate the project with pointless effects or some other heavy parameters and then test how well each does from the other.
