Are there Mini ITX boards out there with M.2 slots?

Yes, quite a few actually. But with a lot of them, like my Gigabyte GA-Z170N, they're located on the back of the board.

I picked LGA1151 socket as I don't know what you're after, but you can easily change that on the left hand side, or pick a specific chipset, as well as filter any other specs you might want
