Short question on AudioConverter (Java)

So, I want to make a universal converter for different things, including audio files. I found the "it.sauronsoftware.jave.Encoder". This is one example: 

File source = new File("source.wav");
File target = new File("target.mp3");
AudioAttributes audio = new AudioAttributes();
audio.setCodec("libmp3lame");
audio.setBitRate(new Integer(128000));
audio.setChannels(new Integer(2));
audio.setSamplingRate(new Integer(44100));
EncodingAttributes attrs = new EncodingAttributes();
attrs.setFormat("mp3");
attrs.setAudioAttributes(audio);
Encoder encoder = new Encoder();
encoder.encode(source, target, attrs);

Do i have to give the exact file-path of the source and target files? And if so, in what format should it be?

I would actually still have a question, i don't know if it belongs here. I don't quite understand when to use which codec. Converting mp3 to wav works with pcm-s16le, i know what much but if i f.e. want to convert the incomming file into flac, mp3, aif or whatever, what should i use then?
