I am planning on using an AMD APU based system inside of an old N64. Are these specs ok?

Maybe drop the cooler and get a stronger APU and PSU, 250-300W.

Shoot for faster RAM, a better APU, a better PicoPSU and use a SATA HDD.

Where can I find a better psu? Will a SATA HDD fit in the N64 case with all of the other bits?

The SATA HDD will fit fine. Not sure on the PSU though. You will want something around 200W, since the build will probably pull 165-175 at full load.

No. If you want it to look like an N64, keep the Mini ITX and N64.

under £360 preferably

I would reiterate the importance of better RAM for an APU system (2133mhz or 1866mhz as 2400mhz is no different).  I am not quite familiar enough with the internal dimensions of an N64 to help with specific components.  One thing I would suggest is if you could find a mobo that supports an mSATA drive (mounted on the motherboard) that could be a nice solution for a quick boot drive complemented by the external storage.

then forget about the cooler unless you are going to overclock it just don't get a cooler stick with the stock

If you can get a better cooler on an APU (Noctua is a good cooler, I mean over stock), then do it!  This isn't like a normal CPU/GPU build, you APU is doing everything, a good stock cooler could also provided enough supplemental airflow to the rest of you motherboard.

cool idea... BUT make sure to get fast ram 2000mhz or above.  APUs benefit a lot from the faster speeds.

Unfortunately no :(  I don't know enough about the dimensions of the N64 as it relates to the parts you are thinking about including.  I am just trying to think of this as a low profile build, but the more cooling you can get in case the cooler and quieter it will be.  Also, as for an external PSU I saw you post before, I would learn away from that as best you can as it will ruin the whole purpose of your build.

This is correct, BUT unless you can find some cheap RAM, the difference between 2133mhz and 2400mhz is very small (typically less than 1 or 2 FPS from the benchmarks I looked at).
