Fan headers failing

So I recently had issues with my system freezing and crashing.  I've tested the psu, which came out ok, and cleared the CMOS to start with.  Now, while I am not experiencing the freezes as much, my motherboard's fan headers keep failing it seems.  At first start up, they will run fine.  Then, after some time, they will simply stop working.  I've tested it with other fans which I know for a fact were working and had the same results.  I'm starting to think this is a motherboard problem.  Could that be it or could the psu still be damaged even though the test cleared it?
