I want to get a decent graphics-card, (probably the ZOTAC GeForce GTX 960 2G or the like) but it's pci-e 3.0 and all I can find out is that my motherboard has "One PCI Express x16" slot. while I know it's technically compatible, will it bottleneck to much to use it to it's full potential?

Which mobo? And difference between PCIe 3.0 and PCIe 2.0 is minimal. If you have 5yo mobo, it will be fine.

Even if that MBO has pci-e 2.0 you wont feel the difference at all. You can see comparison here.
