Does Thunderbolt use my dGPU?

It uses whichever one you connect to it. If you connect your integrated graphics DisplayPort to the card to provide video, it will be from your integrated graphics, if you connect your graphics card DisplayPort to the card, it will use the graphics card.

I have a 960 eGPU over Thunderbolt. What machine do you have, and what enclosure?

I have a rMBP13". I have an Akitio Thunder2 Box, that has 1 PCIe 16x slot. I have a ITX 960 from Zotac that just fits inside the enclosure, and an external 240w powerbrick that has a 6pin to power the card.

In Windows, the 960 is automatically detected. The displays I have connected from the 960 are powered by the 960. However, the internal display on the laptop is powered by the iGPU on my i5.
