Thanks everyone for the advice, and yes I do plan on upgrading EVERYTHING to brand new bar the GPU and RAM which are both new, in the new year, its just cheaper overall if I get it all at once. Also I have changed from the H110i to the NH-D15 because its cheaper and performs pretty much the same if not better. Sorry it looks like a bomb hit it but ATM aesthetics are at 0% and actually turns on is at 100%. For the moment I'll just play lower end games to avoid the high temps, until i can replace it and put it in the E-waste bin where it probably belongs.

 

Why dont you just throw this ugly Case in the trash and buy a good looking big tower with decent Fan mounts and cablemanagement?

You could fit the new CPU cooler in it, could mount more Fans for in and outtake and get rid of this cable mess. It would look better and run cooler.

I am, just at the moment I can't. My plan is this: MSI Z97S SLI Krait edition(I want the option of SLI in case its ever worth it and this is about the only Z97 board I could find in AUS with Dual SLI support), Cooler Master RS650-AMAAB1, i5 4690k, Noctua NH-D15 and the Corsair Graphite series 230T in Orange. Plus probably a ~128GB SSD

 

What worries me though is that power lead of your stock heatsink that comes terribly close the the impellers.

It's just the picture that makes it look close to the impellers, there is plenty of room between them and the cable 

your problem is clearly the stock cooler for the cpu your gnu doesn't have temp issue. but other thing you might want to check is your psu I've seen a lot of dangerous power supply and your's certainly look like one

Its a 550w with a real (I checked to make sure it wasn't just a random sticker stuck on it) 80+ rating so it can run my system. The only ify thing on it really is the 2x Molex to 6pin PCIE, which from what I was able to find out is ok provided you only have one. But dirty power could still be a problem, also it looks super bad because when I first got it I kept changing stuff around and so cable management is at 0. 

I have a gigabyte N960OC-4GD and an i5 750 with the stock cooler on it and I'm coming across some temps that I think are a little high for idle my room is about 28*C at idle my 960 sits at 36*C and 57*C maxed out in Fur mark and the i5 idles at minimum of 50*C and peaks at 88*C and i have changed thermal paste about 4 times using different methods and amounts of Noctua NT-H1 paste.

Another thing to note is that the CPU has a small ding in it from a bur on the stock cooler that's on it. I have a 120mm Fan at the bottom front and a 92mm Fan at the back. My case is also a generic one that a large company buys 10000 of to put potatoes in but the front is all mesh and the back is fairly open and a vent in the side panel. Another thing is that my PSU is generic although capable of running what I have draws air from the case and puts it out the back at the top so I don't think its that.

 

So am I using bad compound, applying compound wrong (I currently have it done how Linus says to the letter so IDK), is a generic power supply capable of causing a CPU to Run hot, is my stock cooler a potato or is the little ding a stake in the heart of my CPU running cool?

Make a Photo of your Case with the sidepanel off.

Your stock cooler is a potato.  The GPU temps seem fine, and the idle temps for the CPU seem okay for stock cooler in a generic OEM case.  The max temps are too high.  You can get a much better cooler for $20 or less.   -    http://www.newegg.com/Product/Product.aspx?Item=N82E16835103107

 

That cooler should bring the temps way down.

Where on earth are you going to mount the H110i in there?

 

I'd just get a cheap air cooler like the one I linked until you get a better case and upgrade the system.   Its only $16 and you can sell it for $10 on flea-bay when you're done with it.

I'll just cut a hole in the side and stick it on top I don't care about the case. I'm getting a Graphite series 230T Case soon anyway and it fits the H110i in it. Plus it pisses of my family that I still have my old GPU lying around so i don't want any extra PC parts that I'm not using lying around.

It's due to the stock cooler, gpu is fine, it's cold compared to my 970 sometimes, I am another system with a A10 6800k in it with a stock cooler, with gfx running on the 750ti, 56c idle and around 103c underload on gta 5

Totally agree with that. Also I see your case has some ventilation at the bottom so maybe raise your case with something  (like old books from school you will never ever open again) and see if it helps. You could also place a 80 or 92 mm fan at the bottom.

Your gpu temps are ok. Your cpu temps are also acceptable but if you think its running too hot get an aftermarket cpu air cooler. The Cooler Master Hyper 212 Evo is a good choice. You can't mount a liquid cooler in that case as it has no fan mounts on the top or at the bottom and the front is occupied by the HDD cage. If you want a liquid cooler, you will have to change your case. Also, its normal for the gpu and cpu to run hot but try not to let temps exceed 80*C.

you might want to check if it's not in the tier 5 spot on this list (http://i.imgur.com/tgrbCnr.jpg) not all 80+ are born equal and some brand are really really sketchy and dangerous. (+ when I said it looked bad I wasn't talking about cable management I was talking about the unit)

Mines not on that list but i looked around and no one is saying that it'll instantly explode just that its not exactly High quality with components or ripple suppression, but the voltage regulation is adequate ( http://www.hardwareinsights.com/wp/the-2012-el-cheapo-power-supply-roundup/7/ ) so its not going to break anything in the next month or so, plus its only about a year old.

perfecty at least you did your research ^^ I also struggle a little with power supply from time to time. + thanks for the link seems like an interesting read
