I recently purchased a Samsung 850 EVO and installed it on my Asus Z97-AR mobo.  The problems is the SSD software says it is connected to a 3gb / s port on my mobo, except I do not even have a 3gb / s port on my mobo, the Z97-AR only has 6gb / s ports and express ports.  I know this is not a software glitch because I did a SSD speed test with multiple software, all of them said the speed was around 240mb / s.  How do I fix the issue?

240 mb/s is nowhere near 3 gb/s or 6 gb/s; you should be fine

Pro Tip: don't use flash when taking pictures of your build; use a longer exposure instead. Prop up your camera with something (preferably a tripod) if necessary.

try a different cable and port. Look at your bios if ahci is enabled. Did you install the OS directly onto the SSD or clone it from a HDD? Maybe your mobo drivers are not all installed? Try checking your device manager if there are any yellow warning signs.

I remember hearing something a few months back about Samsung issuing a firmware update for their EVO drives. You might want to dig into that a bit. Your SSD may need that firmware update.
