Preferably you want the fan to be intaking from outside the case - but if the PC is on a carpet or there is no fan slot on the bottom then facing up is better.

A friend has a furry cat that sleeps on top of his PC - needless to say heat is an issue. I have cat hair in my room and occasionally my GPU smells like wet cat ._.
