I have a computer that I want to reinstall windows on.

I also do not want to lose my old install.

 

What do you recommend?

Acronis True Image usually has a free version for each major manufacturer. Also the manufacturer of your drive should have a recommended software on their website which you can use. What's the drive brand and model? 
For WD drives the recommended one is Acronis True Image WD Edition: http://products.wdc.com/support/kb.ashx?id=OfErft

The computers are using, Seagate Barracuda 250GB, HyperX Fury 120GB SSD and a Seagate Barracuda Green 2TB and the laptop has a Seagate st100lm024 1TB (I will replace that soon)

 

The HDDs will be backing up to (If they pass) are: Seagate Barricuda 80GB, WD Caviar 80GB, Samsung HD160JJ 160GB, 2* Seagate Barracuda 160GB, 2* WD Caviar SE 160GB and 2* Seagate Barracuda 500GB.

 

Will the WD Program work on all of the drives or do I need to have the WD, Seagate and Samsung version?

In order for a program to work, the target drive needs to be of the same brand as the tool, meaning if you are cloning a drive with the WD version of Acronis, the target drive needs to be a WD one. I would check the other versions and see if there's a difference. There are also third-party tools, but I can't really recommend them. You can go through other topics and see what the other users are using. :)
