Is WCKD really good?

So I won't spoil Scorch Trials, but for those who read it, it almost has nothing to do with the book sadly.  But my question is not specifically on the books or the movies but this.

 

I understand the flare was set off by the government or WCKD according to wiki, but all of that aside.  Do you think it is morally wrong to study and dissect the minds of children which causes their death in order to find a cure for a virus that is wiping out the species?  I am kind of torn saying killing people in general is wrong.  But if you cannot come up with any other way within a time frame and that is the only proven method or area that is making progress is it wrong?  I am aware of their flawed thinking behind it but I don't want to spoil the movie.
