Previously I was using one bottom port for pump and the one above for GPU return

Here's a better picture of the loop, my concern is the loop from GPU to res the flow looks different to how it was previously attachicon.gifIMG_20150815_172708.jpg

The flow direction is GPU-res-pump right?

 

it appears there is air in there.

Yes it goes GPU res pump what I'm trying to show is the tube is not full up with coolant lkke the others are 

 

yeah I see that, that's not normal.

 

trying turning up pump speed for a little, see if it clears

Are you sure you are using the right IN and OUT on the pump?

Because from the image, so does it looks like OUT is where your drain is, as that looks like the top of the pump when mounted right way.
