Not sure about softwear but Skype is pretty optimal when it comes to auto adjust.

I don't know any software that does it in real time that would reduce fan noise. My only recommendation is to move the fan away and/or lower fan speed. I'm not a recording expert so others may have better options or recommendations for you. It seems that condenser microphones are super sensitive since they are not dynamic.

Realtek audio sucks hard though. I would disregard this feature honestly.

It was actually tweaked by Biostar to make it a little better
