Skyrim graphics settings question

So I use Skyrim with several mods and the script SKSE. The thing is whenever you boot up Skyrim(w SKSE) it skips the pre load screem where you can change graphics settings.

So how do I change graphics settings but still play the version w SKSE and my mods? Do I make a new shortcut for Skyrim(without SKSE) open it, change graphics settings, close it and open the SKSE version? Will it have the changes saved and applied?

open skyrim normally, change graphical settings then close it and open skse, all changes are saved and it'll be fine

The settings are saved in Skyrim.ini/Skyrimprefs.ini in documents/my games/skyrim. You can edit a lot more settings in there than the regular launcher allows. Alternatively, you could pick something up like this which i just found: http://www.nexusmods.com/skyrim/mods/17336/ 

 

SKSE isn't a different 'version', it just injects code into your regular installation and uses all the same settings and preferences from it.
