Is there any difference between getting a Titan X from nVidia, Asus, or EVGA?

The only difference at the moment is clock speed.

But we might see a Windforce edition by Gigabyte like we saw on the Titan Black.

You're picking between brands. I'd personally go with EVGA since they have a good customer service rep.

They don't have different coolers, and they don't "make" the Titan X's but they resell them.

They make the boards based on nVidia's specs. That's why each different company has their own logo lithographed on the board near the PCI-E slot.
