Hi, I'm wondering if i use a fan splitter that has a molex power connector like this, if I will still be able to control the fans rpm with this fan controller.

 

I'm not sure what your tying to ask here because the fan controller is the part that will be controlling the speed of the fans and that splitter is a PWM based splitter so it will be take 12V power via molex and use the PWM signal from the input 4 pin header.

 

This all depends on the fans that you are running, if you are running PWM (4pin) fans then you can just that splitter and connect it to your motherboard and control it via the motherboard's software. That fan controller you have there can only support 3 pin fans.
